Distribution of Chromophore-Binding GAF Domains in Genome Sequence

چکیده
GAF domains were first described for vertebrate cGMP-specific phosphodiesterases, a cyanobacterial adenylate cyclase and the bacterial formate hydrogen lyase transcription activator FhlA [1]. GAF domains consist of about 150 amino acids conserved in many signaling molecules. GAF domains (PF01590) can be identified in the Pfam database by their characteristic protein sequence signature. GAF domains of plant phytochromes represent the bilin-lyase-specific GAF subfamily [3]. The phytochromes form a major class of signal transducing photoreceptors in plants and the largest group of GAF containing proteins. Although, they were first discovered in higher plants, they are also widely distributed in bacteria. In this study, we surveyed the distribution of GAF domains in many organisms according to the hypothesis that chromophore-binding GAF domains (CB-GAF) evolved from the pool of original GAF domains that gained the function as a light receptor.

متن کاملInteraction of Biliverdin Chromophore with Near-Infrared Fluorescent Protein BphP1-FP Engineered from Bacterial Phytochrome
Near-infrared (NIR) fluorescent proteins (FPs) designed from PAS (Per-ARNT-Sim repeats) and GAF (cGMP phosphodiesterase/adenylate cyclase/FhlA transcriptional activator) domains of bacterial phytochromes covalently bind biliverdin (BV) chromophore via one or two Cys residues. We studied BV interaction with a series of NIR FP variants derived from the recently reported BphP1-FP protein. The latt...

This review focuses primarily on our current understanding of the structure and function of GAF domains in cyclic nucleotide phosphodiesterases (PDEs). The GAF domain was originally identified by Aravind and Ponting (1997) using the position-specific iterative BLAST method (Altschul et al., 1997). The consensus sequence defining GAF domains is taken from a characteristic primary sequence of che...

The coupling of photochemistry to protein chemical and structural change is crucial to biological light-activated signalling mechanisms. This is typified by the cyanobacteriochromes (CBCRs), which are members of the phytochrome superfamily of photoreceptors [1]. The CBCRs exhibit a high degree of spectral diversity, collectively spanning the entire visible spectrum. They mediate a variety of si...
